Been playing a little more as things just dont add up.....the inner hinge panel can only fit in one position.
I have played about with bending the outer panel away from the inner hinge panel. With just a few tentative initial pulls and bends I was able to get the lower hinge in a much better position. With a bit of work I sould be able to get it right although I will need to mod the outer panel a little on its left hand side to get it perfect.
Keep your comments and experiences coming though....if there are other ways and better ways I wanna know about them! (eg do other people remove the hinge panel from the car???)

The only way I can see this working well is to align the door with the shell insitu witht he hinge panel bolded to the door, cut, pack, align the hinge panel with the shell and afix. As far as im concerned tyhe outer skin should then be modified to fit over the aligned hinge panel.
Your description suggests yu are twisting, modifying or bending the outer which currently supports the inner to get the inner to align with the doors, this seems ass about.
Get the door right, adjust and fix the hinges then add the dress piece.
